There are some applications with which there is incompatibility of Windows hosting. These are Perl and CGI applications. The problem is because these are developed in UNIX and thus these are incompatible and they do not function correctly on Windows hosting.

A huge disadvantage of Windows hosting is that you cannot administer your website by using Telnet or SSH. This is because these are UNIX based.

The biggest disadvantage of Windows hosting is that it is not a free operating system. There are various hosting packages that would cost more. Also there are very few applications that can be run on the Windows server. Thus, you would have to spend more as you have to pay for many applications.
